Subplots are not a requirement of Second Galaxy, but is a nice way to get some free loot without needing to burn stamina. However, it will not assist with your experience, so keep that in mind. Some subplots are unlocked with pilot levels, while others require specific reputation trust level or research to unlock. Please keep in mind that just because you obtain a capital ship permit, you may not be given permission to fly a capital ship. Those are determined by the corporation CEO, as they are corporation owned ships.
